He completed his internship and residency at Lenox Hill Hospital in New York City from 1980 to 1985. Dr. Nunez completed a fellowship in Surgical Endoscopy at the University of Toronto, Toronto General Hospital, from 1985 to 1986. He maintained a private practice at Lenox Hill Hospital from 1986 to 2006. Afterward, he became Site Director for the Department of Surgery at Mount Sinai St. Luke's, serving from 2006 until 2020.
